Chapters are not proberly numbered, and the section ref to the chapter is zero.

As Bob said, it's a problem in the CSS used by Oxygen to edit the Docbook 5 XML content. Could you put together a small Docbook XML file exemplifying the problem and email it to us (support@oxygenxml.com)?
